Humberto Suazo scored a brace, taking his personal tally to seven goals in the tournament as the Mexican First Division leaders maintained their nine-game winning streak at home.
It was also Monterrey's fifth-straight win in the competition in an intriguing contest between the two highest scoring sides in Mexico's top flight.
Chances were few and far between in the first half as Monterrey saw Neri Cardozo's shot stopped by Santos keeper Oswaldo Sanchez in the 32nd minute before Herculez Gomez worked an effort on target with Santos' first real chance.
Monterrey found more possession in the second half and made the breakthrough with Suazo's volley from Aldo De Nigris' cross firing into the top left corner on the hour mark.
His second came from a mazy run as he eluded four defenders and finished well in the 86th minute.
The tie is far from done though, with Monterrey due travel to Estadio Corona in Torreon for the second leg, where Santos are unbeaten in their last 10 matches.
Crucially, Monterrey will be without Suazo in the second leg after he was yellow carded for a second time in the second phase of the tournament to merit a one-match ban.
