After Shanghai scored goals just either side of half-time to take a 2-1 lead, Guangzhou completed a controversial comeback thanks to a penalty from Rafael Coelho and an injury time header from Li Zhe to claim victory.
The main controversy of the match came after Coelho's penalty in the 60th minute, when the 24-year-old striker got in a tussle with Shanghai's goalkeeper Liu Dianzuo and then midfielder Jonas Salley in an effort to take the ball back to the centre circle.
Salley did not appreciate Coelho's tenacious pursuit of the ball and lashed out, making some contact with the Brazilian's head.
Coelho went down dramatically and Salley was sent off.
It took Guangzhou another 32 minutes to take advantage of their extra player but eventually Li headed the ball home at the back post to spark massive celebrations for the home side.
Guangzhou took the lead in the 32nd minute when Yakubu Aiyegbeni scored but Shanghai were level at the break thanks to Wang Yung's goal in the final minute of the first half.
Brazilian striker Anselmo gave the visitors the lead just two minutes after half-time but Shanghai could not hold on for just their sixth win of the season.
